It has been five years since the Revelation, and Earth is now a member of the Intergalactic Confederation of Planets. Peace has broken out. Climate change has been reversed. Life expectancy has increased. Poverty has just about been wiped out. The Institute is up and running at the Embassy. Students from around the world have transferred, researchers from major universities are doing sabbaticals, and Confederation technology is being adapted for human use.

To Jake Bayard’s amazement, he meets a Homo habilis: a five-foot, hundred-pound hairy hominid that was supposed to have gone extinct 1.65 million years ago. Philip is no moronic precursor to man, but a member of the elite extraterrestrial Institute, needing help to leave Earth. The problem is that Philip is a liar, a sneak, and a diabolical genius using the Traveler for his own ends. Out in the stars, Bayard discovers a conspiracy backed by ancient military tech and run by the little hominids bent on conquering everything, including Earth.

Recently, in reality, archeologists found evidence of writing 9,000 years ago. If there was an Atlantis 10-12,000 years ago, it would be highly likely that it would have links to writing that came after it. Similar to a "Mad Max" scenario, when Atlantis fell, the population would end up mostly illiterate, losing most of the written language with it. But certain symbols and letters would persist, leading to the simple bills of laden 9,000 years ago.

Virgil's pick from the warehouse sends the Institute of Antiquities group to Egypt. He picked what look like giant pool tiles and a small figurine. However, the liaison in Egypt is Rick's estranged father, Field General Nels Lundgren, and the person sent on behalf of the Egyptian Department of Antiquities is Dr. Carruthers, the original group member who walked away.

Two picks from the warehouse arrive at the Institute: an ancient medallion mostly encased in granite and a map with an "X" near edge of the North American continental plate. The Institute members who stay to research the medallion need the help of a specialist and find themselves contending with a persnickety metallurgist. To get to the answer about the medallion, they break the rules, and what they discover is amazing, yet so scientically simple. Linda and Virgil have family issues.

In an "archeological emergency", the government hijacks a group of scientists who discover advanced ancient civilizations. After making astounding finds, they then have to find a way to get out of the government's clutches.

The Colonel makes the first pick from the secret warehouse, “something from the Southwest”. In response, a large, strange wire contraption wrapped in an old “Indian blanket” arrives. Because of his Native American/Latino heritage, the Colonel is interested in identifying the old blanket. Virgil and Mandy test the wire contraption to an unexpected conclusion. Irina and Cynthia investigate the 18,000 year old book from the Marsala expedition and reveal some of its secrets. Cynthia’s drunk mother meddles into her work life, intent on Cynthia returning to Brandeis and more prestige.

The Institute team gets its first item from the secret warehouse, another crystal ball, and the team discovers the secret of the crystal balls.

Das Studium am sagenumwobenen Aconite Institute hat Runa verändert: Sie ist sich ihrer wahren Identität bewusst geworden. Und sie ist ihrem Mentor Kyril nähergekommen. Doch Runas Fähigkeit, als Schattenspringerin die Seelen Verstorbener ins Jenseits zu geleiten, ruft dunkle Mächte auf den Plan: Zuerst wird sie des Instituts verwiesen. Dann verschwindet Kyril auf einer Wanderung durch die schottischen Lowlands spurlos.

Runa sehnt sich nach einem Neuanfang. Ein Studienplatz am Aconite Institute scheint daher perfekt. Hier kann sie endlich ihre ewigen Albträume und den Streit mit ihrer Mutter hinter sich lassen, die Runa einfach nicht verraten will, wer ihr Vater ist.  Doch kaum in Edinburgh angekommen, werden Runas Träume immer schlimmer – und realistischer. Schließlich erfährt sie von ihrem Mentor, dem viel zu arroganten Kyril, den Grund dafür: Sie ist eine Schattenspringerin und kann die Seelen Sterbender ins Jenseits geleiten.

The Institute group is woken in the middle of the night to explore an island with an omega-shaped building that has risen out of the Atlantic. It’s the same building the first IA group went to see in 1872 that resulted in their permanent government detention. The current group insists on a letter protecting them from a similar outcome, but only one of the National Security Commission chiefs is available. The letter they get is not binding. They land, and what they find upends everything they thought they knew.

Just as the Colonel gets his new bio-med lab, Cynthia, Mandy, and Rick fall ill. The Colonel then learns that the SEALs they dove with in the Atlantic are also sick. However, one of the SEALs got ill in public, and when he dies, the CDC tries to take over the Institute, and a conflict ensues between Admiral Cutworth and the chief CDC medical investigator who is a bit of an ass. And in the end, it's not an illness!
