In 1925, earthquakes and a rising sea level left Lower Manhattan submerged under more than 30 feet of water, so that its residents began to call it the Drowning City. Those unwilling to abandon their homes created a new life on streets turned to canals and in buildings whose first three stories were underwater. Fifty years have passed since then, and the Drowning City is full of scavengers and water rats, poor people trying to eke out an existence, and those too proud or stubborn to be defeated by circumstance. Among them are 14-year-old Molly McHugh.

Manhattan is in the hands of the evil Magneto and his Acolytes as he executes the first step in creating the Mutant Empire. Half the X-Men have been captured, and Magneto's law is enforced by an ever-growing army of mutants and the powerful robotic Sentinels. The remaining X-Men must stop Magneto by turning the reprogrammed Sentinels against him to defeat the man himself. To do that, they must join forces with the US government - who view the X-Men as being as much of a menace as Magneto - and with one of their oldest foes, the Juggernaut!

Alla colonia di Hadley's Hope, ricevuta la richiesta di aiuto di Anne, il comandante Brackett parte in missione di soccorso con una squadra di Marines. Russ è ricoverato nell'Area Medica insieme ad altri cercatori vittime degli alieni. Sotto gli occhi dei medici, qualcosa di incredibile accade al suo corpo.

In numero sempre crescente i coloni vengono uccisi e rapiti dagli xenomorfi diventati rapidamente adulti. L'amministratore coloniale Al Simpson raduna i superstiti nel magazzino del blocco D, dove concentra la linea difensiva dei Marines, nonostante il parere contrario del comandante Brackett. I dottori Reese e Mori, invece, meditano di abbandonare il pianeta a bordo della nave per l'evacuazione del team scientifico; prima, però, dovranno catturare un esemplare di xenomorfo e portare a termine la loro missione.

Tim, Newt e Aaron sfuggono alla creatura aliena nei condotti di aerazione, mentre il comandante Brackett e i suoi uomini perlustrano gli edifici della colonia di Hadley's Hope nel tentativo di stanarla. I Marines riescono a uccidere uno dei mostri, ma scoprono che dalle sue ferite fuoriesce un potente acido. Intanto, i medici cercano di staccare le creature dalle teste delle loro vittime. La dottoressa Hidalgo, intanto, cerca di mettersi in salvo nel laboratorio di analisi.

Anne Jorden si trasferisce con alcuni coloni nella Sala Operativa dei cercatori, ritenendola più sicura. Ma gli alieni fanno irruzione anche lì, attaccandoli in massa. Il comandante Brackett, tornato alla colonia, raccoglie i pochi superstiti e si allontana dal planetoide. Purtroppo Newt è rimasta indietro, sola, nei condotti dell'aerazione.
